According to the ToS, technically. But realistically, unless you use them for macros you should be fine.
If you're really worried about it then using your controller through steam is supported since it's an official 3rd party source.
That said, I've used controller software for years and had no issue.

Odd because both versions of the game (Nexon launcher and Steam) natively support any controller that Windows supports or loads drivers for. I've been playing the game since ~2011 (launch of Cannoneer) and have almost never had any issues playing with a controller without the need for any additional software. It does require some testing to figure out which buttons correspond with the configuration through the user interface but it's really not that difficult.

The built in version has a good number of flaws.
Controllers that are disconnected during gameplay can never be reconnected, you actually have to restart the client itself.
This also means you have to have your controller plugged in before you launch the game.
Built in can't use all buttons.
There are no button sets so you can't have more than X buttons.
It uses analog for movement by default with no way to swap to DPad.

I honestly don't know how anyone could use this system and wish they'd either vastly improve it or just remove it. (At least give me the option to toggle it off permanently.)
I would say almost all classes have more skills than the built-in allows you to map. It's pretty worthless.
