Are Bonus stats factored in with base stats?

Asking because of a 5th job skill that buffs attack by a % of a weapon's base attack, I obviously know this excludes scrolled stats, but does it also exclude flamed bonus attack or is this it's own thing when the skill calculates the weapon's attack?
