I have always played in the past with a controller, mainly the logitech F710.
I recently started to play again, and the controller i always used no longer works for the game, or any controller.
The controllers are all recognized withing the game as either xbox controller or even logitech from within the joypad settings menu, but i cannot move my character, use any skills, or do anything.

Maplestory will stop recognizing your controller if it gets DC'd at any point. (I don't think that's what's happening to you)
Personally I like this, as it allows me to just use third party software to get more keys without having to work around maple.
If you launch the game via steam you can get better controller support this way.
There are also several other gamepad/joypad to keyboard mappers out there. I'd suggest you ditch native support.
Just about every class will have trouble using controller with native support. There just aren't enough hotkeys.
