I had finally reach the last platform to the portal and when I jump down to boxes leading to the portal, I fell through and went back to the beginning and all the doors were locked, making it impossible to continue.

    It's a bug. You gotta either wait the timer to reach 0 then you'll get teleported to the last checkpoint, or you can leave and do it all over again from the start (B4).
