The display order of your characters was reset, and also all characters from multiple worlds were pooled together, so your characters may be in a different order than you are used to seeing them. Please page through your character select screens and see if you can't find your explorers.
If you have more than 50 characters in all the merged worlds put together, some of your characters are currently hidden (but not deleted). When you first logged in, you were supposed to see a special window letting you choose which characters you want to see, and which will be hidden until something else gets deleted.
If that is not the case, please contact Customer Support at http://support-maplestory.nexon.net for assistance.

Your 45 El Nido characters will be in Elysium, while your 45 Windia characters will be in Aurora. You lose nothing and you don't need to delete anything.

If you meant to ask about characters in two worlds that were going to be merged into one (say, Mardia and Windia), then when you log in for the first time you will be shown a special UI that lets you pick 50 out of your 90 characters to be accessible.
Your other 40 characters will still be saved, but you will not see them on the character select screen, until you delete one of the 50 you picked.
So yes, in this case you will eventually need to delete some characters.

Precisely because the skills are no longer needed for any practical use, I think the drop rate should stay low. Let these skills remain a badge of dedication/tenacity/masochism.

Eye color change is supposed to affect only the face you had on when you used the color coupon.

The salon saves face+color combinations, each one separately. So you can save Black Bright Eyes and Blue Bright Eyes in separate slots, if you wish.
This means that if you had Black Bright Eyes and used a Blue color lens, you must save the Blue Bright Eyes in your salon, or it will be lost whenever you change to another face (from the salon or from a face coupon).
