Do we have to fill up the Arcane Stones every time we activate them?
Is there some sort of penalty for not filling up the stone?

Nope, as long as you have at least 1 exp in a stone, you should be set iirc. You should fill them up though. You get an EXP potion for each stone based on how much EXP you gave them.

I just checked KThxBaiNao's Twitter and it said his location was Seattle. Do you guys think he moved?

I think it's best not to dig into his personal life, even if it was a key factor. It's better off to leave it as it is unless he decides to put a word out which might not be allowed due to NDA.

We should respect his privacy as he put effort endlessly to resolving community issues. And we can thank him for that.

I guess now is the question about how the coming months will go and when a new Community Manager will step in to take that place.

I feel really sorry for KThxBaiNao right now. If he stepped down willingly, I wish the best for him. If not, this was an extremely poor decision by Nexon.
